Early check-in was possible, and he even gave us a lift to the Shiratani Unsuikyo Hiking Trail because we didn't have a car. The view of the ocean is also stunning! (If you stay on Yakushima longer than one day, I do recommend renting a car because busses don't go everywhere, only once per hour I think and stop pretty early in the evening.)
